the dpf and cat section is made from stainless and is highly unlikely to be damaged, (one or two people have had issues with the front flexi pipe from turbo to cat, but that is very rare). after the dpf you have the mid section which is a straight through pipe followed by the back box.

It's true they are only subject to a smoke test but the new rules do say that if emission devices such as dpf were fitted as standard they need to be there. Where did you get the refurb kit for the calipers, mine hadn't seized but I couldn't slide the piston back when fitting new disc's/pad's due to bad corrosion. After pricing up new parts I found it cheaper to buy refurbished calipers.

Supposedly the cables shod be fitted where bolt croppers can not reach, but this is dependant on the vehicle it is fitted too. Seems to be a common problem with these cars, just done mine including cables, but must admit I'm a little jealous as I didn't have enough time to paint my shields :-[ nice job there.

going by your 'bubbling comment' it sounds like you have a leak in the intercooler, so if you have the chance of getting another go for it.
