IMMOBILISER / FUEL SWITCH
Ok after swapping the indicator switch my immobilser warning keeps coming on it has started since but not every time. How can i reset it or bypass it any suggestions?

Sounds like you've knocked the transceiver aerial which sits around the ignition barrel. I'd check it out and see if you've unplugged it or something

ok, maybe i should mention that he swapped the engine over all is connected up but someone has said it might be nothing to do with the immobilsier and be related to the ecu not being compatible with the replacement engine. all running gear is on the 51 plate and the manifold has been swapped over but has been rewired on the original harness.

You've had the engine replaced?
with a different engine?
and kept the harness and electronics
and not even had the ecu reconfigured and re-mapped
Surely when it's running you've got to be in permanent limp-home mode, have dire fuel economy and have a great big black cloud following you around?
Back to the point in hand, if it's an intermittent problem I'd definitely look at the ignition barrel aerial seeing as you've changed the stalk.
If it were an issue at the ECU end it'd probably not be intermittent. Of course, since the engine harness has been butchered, it's also likely there's a wiring fault. I think I'd get someone to put an oscilloscope on the crankshaft position sensor - that's the only one under the bonnet that springs to my mind as being able to replicate immobiliser-like symptoms
