Spare wheel well

Howdy folks
I have a seemingly common problem with yr 2000 406 1.8 sal.
Firstly, the spare wheel has around 4 inches of scummy water swimming around in it. I have read that this could possibly be the rear light cluster where i can see a gap to the bodywork.
another problem is that when i open the boot lid, the 2 plastic channels either side of the boot opening, are wet and also contain what can best be decribed as mud - i dont know if this is leaves mixing with water or actual mud as parking the car under trees on my drive does seem to catch dry leaves in nooks and crannys.
The car mists up like hell until air con has been turned on regardless of if its raining.
i intend to drain the water and then silicone the light custers but i was wondering if there could be another problem with seal around rear windscreen letting water into the boot.
any advice would be appreciated.
