Rear light clusters, and the spare wheel well
You may find water coming in through the rear light clusters and pooling in the wheel well. When it overfills, it will run into the passenger cabin and the under-carpet sound deadening material soaks it up (as it is a sponge). When that can't hold any more, the carpets start getting wet, and you'll see water beginning to stand on the carpets.
Edit: Also, if you have a sunroof, that may be the source. The other infamous one is through the radio antenna base.
