Hi!
I recently bought a 406 with a defective electronic key and with a broken door lock, however I got the door lock to work again (thanks to white grease and this forum) so the door works only with the metal bar style spare key.
So the "original" broken key goes only to the ignition and the trunk.
My question is if start locking the doors now will the immobiliser "kick in" and not turn off since my electric one button electric key doesn't work? (I've tried to switching batteries but I think the circuits are fried)

Short answer - no.
The immobiliser is a chip in the key, hidden in one of the top corners - it's completely separate to the central locking system and each will work independently.
If your cat starts then your immobiliser and chip work fine
