Ok. I have the ELM327 OBD reader and the most common free software known as scantool.net.
In my previous 406 I was able to turn of the Check Engine light with this software. In this one, it stays on even after I clear it with the software.
Any tips from anyone who is familiar with this software?

I have the same software and same hardware. My light was extingushed by resetting it but the fault had also gone away. My fault was a sticky throttle pot which cleared itself.

its 4 throttle position sensor warnings
If i clear all of them, they just come back each time. I'm about three or four things away from getting my car completely perfect, this is one of them. Gettin a spray on the back door next week, getting a High pressure pump sensor next week also which will hopefully stop the hunting from a cold start. I know that the check engine light is only a small thing but its annoying me now.

Well the thing with all this high tech sensing is that it's most likely to be the a wiring or the sensor that's faulty and you can not clear the light until you clear the fault especially the throttle sense. It has to go through the complete stage or you get a DTC code. The throttle is a virtual kind of fly by wire and simply sends a signal to the ECU when you want to go faster or slower but it coincides with other signals from MAFF,MAP etc.
